I believe that braided loop in question is still closed on the tag end by the nail knot that I cinched there on the Spey-day. Sorry it was a rush job with cold hands, but you didn't lose any fish on those spool melting runs, which were frequent that day I know.
Thread wraps over the mono of the nail know will make it smoother, but you've got to slather on the pliobond, or barge, or head cement to inhibit fraying.
But if the general concern is about the actual loops banging about as they hang in the guides this is a big problem for the running line to skagit head connection which only a hard splice will fix.
I'd be happy to do this for you if you want to send it over my way, but if you want to give it a try yourself, then I'd recommend you strip 2" of coating from the core of both the head and the running line, fray out a little of the end of the braided core with your bodkin point (3/8"), and wrap tying thread tightly up and down this connection using the frayed ends to provide a transition from the thinner diameter core up onto the coating, whip finish like you would rod wraps and cement with enough applications so that it is smooth. Don't fret over the look of it too much - you'll be doing it again mid-season, as the rigidity of the splice will cause the coatings on either side to eventually crack.
Make sure that you like the strength of this connection though, because there is a lot hinging that joint holding. Punny huh?
