I agree with you about the top part of the water column but I think when people say fish deep, it is an overgeneralization. "Deep" is a relative term depending on where or how you are fishing. i.e a shallow channel with a deep 5ft section. You get what I mean...
I think the misconception is that you have to fish or "scrape" the bottom for bass and this is certainly not true in my experience either. Even if fish are holding "deep" they will rise to an offering if they are actively feeding. We've seen this many times... Last night for instance. You couldn't see the fish, but when the fly was skating on top they would rise for it.
The boat guys will go out and "mark" fish in holes and cuts on the bottom and say that the fish are holding deep which in turn makes them believe they need to fish on the bottom for them. Sometimes this is true, but a lot of the time they will rise from the hold to intercept. I've seen this many times when dragging wire for bass. If I know the fish are 30 ft down and holding I also know that my jig does not have to hit them on the head for them to strike. Horizontal accuracy is much more important (driving over their heads). I always know the depth of my jig and I've had fish rise surprisingly far to intercept (surprise to me at first anyway). They'll come up 10-15 feet sometimes. Maybe more. I guess it depends on a lot more variables than I will ever fully understand. Maybe ask the fish ;).
I'd think that if you see rising fish it would be obvious that they are feeding high in the water column, but then again, they may not be holding shallow. That might lend to the confusion in that kind of situation.
Pay attention to the world around you and not just the fish finder. That would be a great start.
